PIDs themselves are allowed but hydrofoils and propellers in thruster/roll mode aren't. That basically limits PIDs to air pump altitude mode.

Am I misunderstanding something , or there is no such rule written down? If so, adding it will make a chunk of heavily armored ships sink , leading to more glass cannons.

It's not a single rule but if you read everything in the first post it becomes clear:

That bans pitch/roll/altitude propellers.

That bans hydrofoils and everything else PIDs can control besides air pumps.

Yes, that makes it hard for an excessively dense ship to stay afloat, but it hardly requires a glass cannon. Unless you make a tiny ship covered in heavy armor, there should be plenty of space for wood or air compartments to float.
